This is a common problem when cutting multiple layers.  The best advice is to put something heavy on top to keep the stack flat and all of the pieces in the stack flat against each other.  What happens is that the smoke builds up in the pockets of air between the layers causing the damage you describe. Thus, if you use a heavy material of some sort as your top piece, you should be able to eliminate this problem.  You might even find that using something similar on the bottom of the stack helps as well.
